FTP Transfer Hangs v4.0 build 259

It seems my post was deleted shortly after posting last night, so I'll post it again since I saved a copy. A clean copy.
I'm using PHPRunner 4.0 Build 259
I worked for three hours on my project in this version and made a dozen or more transfers to my site via the built in FTP client, no problems. After 30 minutes of edits in the visual editor, adding a couple custom views, tweaking dropdowns etc., I try uploading my project again and it hangs. When I say hangs I mean I see the transfer module but it's just a white square where the file list is supposed to be. I don't see an increment of files being transfered. In fact, the phprunner app reports 0 resources in task manager. It's not doing anything. I wait for 15 minutes before ending the service. I don't sweat it since all files are built into the output directory right? Wrong. I start PHPRunner again and load my project only to find all my customizations are gone. All edits in the visual editor, all custom views, tweaks to dropdowns, user login settings (gone!), user group permissions (back to an older version I worked on yesterday) and all nine events I made. Saving grace was I was able to open the output folder and upload the files I had generated to my site where all is well but how as I supposed to work on this project again if the .phpr file has somehow been corrupted?
Are project settings separate from generated files?

Dave,
project settings are stored in the project folder, generated files by default stored in output subdirectory under project directory. You can find more detailed info on project structure in PHPRunner manual.
