phpRunner organizational question on syncing.

I have always wondered what is the best way to sync projects and files between my laptop and desktop. I have phpRunner installed on both, I am the only developer and with everyones experience I am sure you figured out an efficient way to keep both pc's synced with the changes that you apply from one to another.
Is it best to use a thumb drive, keep a copy of your project within a subdirectory on the production site that is password protected, or some other way. Doesn't have anything specifically to do with phpRunner just looking for a "Best Practice Answer" based on your experience or other end users experiences.
