Adding PHPr to exisitng website

How do I add phpr to an existing site. I have a header on top, footer at the bottom, and a middle section. In the middle section I have a left side which has my sub navigation and then the content of the page goes on the right side. I know how to add the header and footer to phpr but I don't see hot to constrain phpr to only appear on the right middle section and not have a liquid design. It all needs to stay within my formatting.
