 imagecopyresized replace with imagecopyresampled

I'm using 4.2 build (379)

I replace imagecopyresized with imagecopyresampled in the commonfunctions.php file to clean up the pixilation problem.

I have done this in both the output file, stored locally on my pc, and the build file thats uploaded to my web site (www.ThePartsHanger.com)
Whenever I make changes to the webpage, rebuild and upload the files to the web server the commonfuctions.php file gets overwritten with the default file containing imagecopyresized. This becomes a real pain in the @!$#@ because I'm constantly having to manually correct the issue.

Hi,
you can edit commonfunctions.php source file in the PHPRunner5.0/source/include/ directory.

Jane, Thanks for your speedy reply; however, I'm not using PHPRunner5.0. I'm using 4.2 (build 379)
I have edited the Include/commonfunctions.php MANY MANY MANY MANY times. but that is the PROBLEM. Whenever I make changes and use PHPrunner to buid and upload edited files, then the changes that I've made to the Include/commonfunctions.php file gets overwritten by PHPrunner.
I have edited the source file output/commonfunctions.php and still the same problem occures.
Is there a root file the I can change to make my changes permanent
