Best practice for uploading changes ?

Today I uploaded some changes to my website via Phprunner's FTP Upload.

Some users that were working at that time noticed irregular behaviour.

I should have warned them not to use the website for a while , I guess.
But what is the best practice to avoid such incident, since it may not be practical to tell the users to wait until the upload is finished ?

I also asked similar question last week, mine is internal department application so I may end up updating at night when I'm sure no one is on.

It would be nice to have a "maintenance mode" feature in PhpRunner, which, when turned on, redirects to a "Coming soon..." page for as long as the file upload lasts. I don't know if this is technically feasible , but I guess it would be very convenient.

I agree, a pre-built maintenance mode feature would be nice.
